The template is a two-layer research-paper > pipeline (generic `infrastructure/` Layer 1 + per-project Layer 2) delivered > across multiple surfaces (CLI, library, scripts, skills, docs). This ISA > articulates the ideal state where any *agent* — not just a human reading the > README — can discover, invoke, compose, and verify every capability the > package exposes, with the same low-friction mental model across all modules. ## Problem **Iteration 3 (2026-06-30):** Generator-verified via `infrastructure.publishing.status_report` run against all 13 `projects/templates/*` exemplars this session: 12 of 13 already carry real, durable publication metadata (Zenodo concept+version DOI, in 3 cases a GitHub repo) inside `manuscript/config.yaml` — but only **one** project (`template_gold_refinement`) surfaces that state in its README via the code-generated `PUBLISHING-STATUS` block. The other 12 are publishing-capable but publishing-*invisible* to a reader or agent who only opens the README. Separately: zero of the 13 AGENTS.md files reference `docs/maintenance/archival-targets.md` or `infrastructure/publishing/README.md`, and the `status_report --check` drift gate is wired into neither `.pre-commit-config.yaml` nor `check_template_drift.py`'s registry, so even where the block exists it can silently go stale. This is a documentation/cross-reference/validation gap, not a missing-capability gap — the infra (`status_report.py`, `credential_check.py`, `publish_project_release.py`, 12-platform `registry.py`) is built, tested, and already proven on gold_refinement. **Iteration 1/2 problem (historical, resolved — see Changelog):** The package is large (569 infrastructure modules, 53 scripts, 10 exemplar templates) and human-documented well, but its *agent-facing* surface is uneven. Concretely observed at OBSERVE: - **No single machine-readable capability catalog.** `infrastructure/skills/discovery.py` scans `SKILL.md` descriptors, but there is no one command that emits the full set of agent-invocable operations (every `python -m infrastructure.X` CLI, its flags, its JSON contract). An agent must read prose to learn what it can call. - **CLI surface is hand-rolled and non-uniform.** 73 files import `argparse` directly; there is no shared CLI scaffold guaranteeing `--json`, `--help`, exit-code, and `--dry-run` conventions across modules. Agents cannot assume a uniform invocation/parse contract. - **No MCP server.** MCP appears only as a *client* in `infrastructure/search/deep_research/`. The package exposes none of its own capabilities over MCP, the lingua franca for agent tool-calling. - **Composability is implicit.** Public APIs are not uniformly fenced with `__all__`/typed contracts; an agent importing a module cannot reliably tell the stable surface from internals. - **Exemplar templates may drift** in structure, making "copy a template and go" less deterministic for an agent than it should be. These are hypotheses to be confirmed/refuted by the OBSERVE reconnaissance workflow before any are acted on. ## Vision **Iteration 3:** Open any `projects/templates//README.md` and the cross-platform publishing surface is right there — a code-generated, never-stale table of all 12 first-class platforms (Zenodo, GitHub, arXiv, PyPI, IPFS×2, Software Heritage, GitHub/Cloudflare/Netlify static-site hosting, HuggingFace, OSF), each row's real status pulled live from `manuscript/config.yaml`, with one-line pointers to the step-by-step guide, the archival-provider doc, and the regenerate command. The euphoric surprise: a newcomer forking any one template instantly sees *exactly* how to take it from `uv sync` to a DOI'd, archived, citable release — because the exemplar they copied already shows the pattern, validated by a CI gate that would fail if the README ever drifted from the registry/config ground truth. **Iteration 1/2 vision (historical):** An agent dropped into this repo runs one discovery command, receives a complete machine-readable map of every operation (name, module path, CLI invocation, flags, input/output JSON contract, side effects, idempotency), and can compose those operations into a pipeline without reading a single paragraph of prose. Every module feels the same to operate. The euphoric surprise: the package becomes *self-describing to machines* without losing any of its human-readability — the same registry that documents it to people is the one agents query. ## Out of Scope **Iteration 3 additions:** - **No real external publish actions.** No Zenodo upload/DOI reservation, no `gh release create`, no PyPI/IPFS/HuggingFace/OSF deposits for any of the 12 not-yet-fully-published templates — those are irreversible, costed, externally visible actions outside this task's authorization. Only `status_report.py` (read-only compile from already-committed `config.yaml`) runs. - **`projects/templates/template_methods_paper/` is untouched** — confirmed untracked (`git check-ignore` hit `.gitignore:151`), empty (no README, only empty subdirs), unrelated WIP scaffold created earlier today; not a registered public exemplar. - Not redesigning `docs/_generated/publication_records.md` or its generator — confirmed already in sync (`generate_publication_records_doc.py --check` → OK) this session; out of scope unless it breaks as a side effect. - Not adding new platforms to the 12-platform registry. **Iteration 1/2 (historical):** - Rewriting working business logic for its own sake — improvements must preserve behavior and the no-mocks/TDD/coverage gates. - Changing the two-layer architecture, the thin-orchestrator pattern, or the three-tree mirror invariant — these are load-bearing and correct. - Migrating from `argparse` to Typer/Click wholesale in one pass (high churn, high risk) — favor an additive shared scaffold over a rip-and-replace. - Adding heavy new runtime dependencies to the default install. - Touching private/local-only projects or anything outside `projects/templates/`. - Network-dependent or paid features (deep-research, archival deposits) as defaults. ## Principles - **Self-description over documentation.** A capability an agent can enumerate and introspect beats one described in prose. (Deutsch: the registry is the hard-to-vary explanation of what the system can do.) - **Uniformity is composability.** When every module obeys the same invocation and output contract, composition becomes mechanical rather than bespoke. - **Additive before destructive.** Prefer new shared scaffolds, registries, and adapters over rewrites that risk the existing green gates. - **Evidence before edit.** Every claimed defect is confirmed with a tool probe (file:line) before remediation; every edit is verified after. - **The gates are the contract.** ruff/mypy/bandit/pytest coverage floors and the audit scripts are the regression harness; nothing ships that reddens them. ## Constraints - Python 3.10–3.12 (CI matrix), Pydantic v2, async-first, strong typing; all commands via `uv`. - No mocks in tests (`pytest-httpserver`, real temp files, real subprocess). - Coverage floors: infrastructure ≥60%, per-project ≥90%, public-union ≥75%. - Thin-orchestrator pattern: business logic only in `infrastructure/` or `projects/{name}/src/`; scripts coordinate. - Three-tree mirror + per-folder `AGENTS.md`/`README.md` (audit-enforced). - Confidentiality invariant: only `projects/templates/*` is git-tracked. - Forge/Cato unavailable this session (codex ChatGPT-account 401) → inline RedTeam substitution per Algorithm Rule 2a. ## Current Program ### Goal Make the public repository's green signals trustworthy: every blocking static gate must fail closed, pipeline routes must resolve one canonical implementation, publication metadata and artifacts must have one source of truth, standalone exports must include declared public resources, and state-changing publication must reject local-only inputs. Historical references are retained only when explicitly labeled and non-executable. - External release readiness remains advisory in ordinary CI and is not used to authorize deposits or release creation. - Private AskOS promotion and GitHub repository administration remain explicit external follow-ups. - Type safety is fail-closed through a checked per-package mypy baseline: errors in new files, unlisted packages, or above a package ceiling block CI while the six declared debt packages are reduced incrementally. ### Verification Local verification is complete. The 23 isolated project gates meet their 90% coverage floors; formal passed 278 tests, and active-inference exercised 704 tests at 93.6% coverage. Its measured integrity hotspots were the deliberately failing fixed-point control (177.93s), stale-artifact settlement (93.08s), and semantic-certificate validation (345.05s while a concurrent infrastructure suite wrote shared artifacts, 2.74s when rerun in isolation). These writers must remain serial rather than being split across a shared project output tree. Clean export/install/import smoke passed for all 23 public exemplars, the clean wheel loaded no Matplotlib/NumPy/Pillow/reporting modules through `pipeline.types`, and the 55-test claim-binding regression tier passed. The exact CI-scoped infrastructure command passed 8,649 tests with 83.00% coverage; Ruff, format, the zero-debt mypy gate, both Bandit scans, pip-audit, no-mocks, skills/export, confidentiality, generated-artifact, strict drift, documentation, and module-size gates passed. The unified blocking health report passed all 19 checks. ISC-270 alone remains open pending a CI run of this branch; the branch is not pushed under ISC-271. Verify the final committed tree again from Git state, then push and inspect the remote SHA and CI checks. ### Iteration 10 Features - `main-integration`: preserve and integrate current main; satisfies ISC-277..278. - `literature-hardening`: audit and repair methods, configuration, and orchestration; satisfies ISC-279. - `public-surface-reconciliation`: regenerate docs and verify all exemplars; satisfies ISC-280..282. - `issue-closure-and-ship`: adversarial review, issue closure, commit, push, and live CI probe; satisfies ISC-283..287. ### Iteration 10 Decisions - ISC-271 remains a true historical criterion for the prior hardening program; this iteration has new explicit authorization to push the completed work to `main`, captured by ISC-287. - The dirty Kmyth submodule is a separate repository and remains outside the template commit even though it appears in the superproject status. - Generated or scraped artifacts are eligible for commit only when already part of the exemplar's declared tracked evidence contract and reproduced by a verified pipeline; presence in the dirty worktree alone is not authorization. - The mandatory advisor checkpoint was attempted through `PAI/TOOLS/Inference.ts` but could not run because the local Claude CLI reported `loggedIn: false`. This environment limitation is recorded rather than represented as advice; fresh Cato review plus the complete empirical gates remain the publication evidence. ### Iteration 10 Verification - ISC-279: the literature suite passed 1,132 tests with one intentional skip and 92.05% branch coverage; config, stage-order, network-boundary, sampling, candidate-accounting, and script-contract tests exercise every changed path. - ISC-280: public-project, count, architecture, publication-record, skill index, operation, ownership, and coverage-provenance surfaces were regenerated from their source registries; generated-doc self-checks report 24 public exemplars. - ISC-281: strict drift passed for all 24 public exemplars, and every exemplar's isolated project suite passed its declared coverage floor. The Active Inference suite passed 706 tests at 90.59% branch coverage in 709.05 seconds, down from the 2,617.35-second baseline. - ISC-282: the CI-scoped infrastructure suite passed 8,725 tests (one skip) at 82.94% coverage; the regression tier passed 55 tests. Ruff and Ruff format covered 2,684 files, mypy covered 1,483 source files with zero errors, both Bandit sweeps passed, no-mocks found zero semantic replacements, and all 22 blocking health checks passed. - ISC-284..285: the staged-path audit excludes ignored raw full text, local sidecars and unrelated build residue, and excludes the dirty Kmyth gitlink; only declared, pipeline-regenerated literature evidence is included. - ISC-283: issues 37 and 38 were closed only after their acceptance commits (`d17ff9855`, `f6121fdb6`) were verified as ancestors of `origin/main`; issue 39 was closed after merged tip `1155f56d` was verified and remote branch `redteam/sheaf-integrity-hardening` was deleted. - ISC-286: the first Cato pass found one medium documentation defect in the advanced exemplar's runnable enrichment order.
